How good are these systems at protecting a ship from missiles? They weight about a ton and it seems like a good use of a tone and bit of space.

The warhead (2-3kg) on most MANPADS is insufficient to generate reliable kills, the RAM missile, for example, has a 11kg warhead.  Something like the British Starstreak which is a hit-to-kill design would be a better choice.

In any case a fully automated system connected to a search radar with automatic target classification would be necessary because of the extremely short response time required, which would exceed your 1 ton limit.
